I do not know how it works in the original game, and I do not know if it was altered in Sundren either, so I figure I should ask. When crafting, some materials offer innate bonuses, such as darksteel, or wyvern hide. So, the question is if these innate bonuses count towards the enchanting limit of three. Darksteel comes with +1 electrical damage, but that is from the components, not enchanting - so could I still put an enchantment bonus, elemental damage, and keen on the blade? Or am I limited to two of the above, due to the innate bonus from darksteel itself?

Innate qualities from crafting components still use up enchantment slots.
You'd only be able to add in as many additional enchantments as were not taken up by the crafting materials. However, I think that you can 'upgrade' certain enchantments, for instance the electrical damage.Sol Sunderkin - (Character Biography)

Bleh, that sucks.
But for the upgrades, can anyone clarify that to be certain? Could something that offers +2 be upgraded to +3? +1 electricty to +1d6?
Oh, and what about in the case of something like Cold Iron? No actual innate ability is offered other than the ability to bypass certain DR's, right? It doesn't actually add numerical enchantment bonuses, so could you still add three?

I'm not really sure if you can upgrade innate enchantments, but I know that you can upgrade others. To upgrade another you will need to apply an enchantment that is higher than the previous, for instance.
Let's say you have something that is +1, and you would like to upgrade it to +2. You would need to apply an enchantment that is +2 as enchantments of the same type do not stack. So a +1 and a +1 will not make a +2. However, a +2 over a previous +1 enchantment will 'upgrade' it to a +2.
The DR counts as an enchantment if I am not mistaken, ie. Material (Cold Iron), as it is listed as a property on the item.Sol Sunderkin - (Character Biography)

I am quite certain that material is not concidered as property, it is displayed in the same list as properties but in toolset you don't pick material from "item properties" -spot, but of its own window.
However, like mentioned before, if you make adamantine weapon with the +2 magical damage, you will not be able to put more than 2 enchantments on it (and upgrading of the damage is not possible).
One thing I am wondering myself as well: If you have the 3 enchantments already, say a darksteel weapon with enchantment bonus of +1 and the elemental damage and you'd want to upgrade the weapon's enchantment bonus to +2, would it accept the bonus even though the item is "full" property-wise?
Sometimes I've seen cases where there needs to be a "free slot" before the whole process can take place but I'm unsure about it in Sundren or even in the NWN2 original crafting system.
Also does anyone know that if you will use say, blue diamond to enchant a weapon (would give +5 to ench) when higher enchantments have been disabled, would it say you have invalid recipe or give you the max of +3 enchantments instead?
