So I just got Craft Wand on my wizard and I immediately went off to go craft a wand of magic missile. So imagine my surprise when I craft it at my full caster level, level 9, costing me around 6500 gp (Made lower by my 29 in appraise). Talk about sticker shock. Is there any way I can craft wands at a lower caster level in order to not wipe out my gold stock every time I want a wand?

The only way to lower the cost of wand crafting currently is to use appraise skill. Consider using spells to boost your Int, heroism/g-heroism to boost your skill, and appraising touch if you have it. The mark-down can be reasonable, but it will still cost you an arm and a leg.
If you are curious about cost, bank all your gold and try to craft a wand. It will fail and tell you how much gold you needed to craft it. While this isn't exact, because your crafting roll will vary from attempt to attempt, it can at least help you ballpark it.I can't slow down, I can't hold back though you know I wish I could. No there ain't no rest for the wicked until we close our eyes for good!

Also, every wand has an inherent caster level that it is made at, not YOUR caster level. So, wands of bulls strength are at caster level 15, regardless of YOUR caster level, so they are expensive as all get out. Just another heads up.Tigen Amastacia: Died in events so you didn't have to.

The expense is significantly impacted by your appraise skill, as many have noted. While I have not documented the approximate cost per skill point, I have seen a cost variation of nearly 2k (reduction) after taking Greater Heroism. So... it was well worth the ~800 gp for the potion to begin with.
Remember, there is a healthy market for anyone who crafts in general. I wish you luck and hope you recoup your investment and then some.

My bard, 20th level, makes wands and has a number of wands in stock that he is always willing to sell.

Bards are naturally the best for item crafting because of class skills and inspirations.
